OK, so I was wondering what would happen if a base runner going from 1st to 2nd or from 2nd to 3rd as a line drive was hit, and the ball hit the player like in the face or something and the runner went down and couldn't get to the base they were running to.
My assumption is that the runner would get the base they were going to and someone from the dugout would take their place, and the hitter would get the single. Is this correct?

If a batted ball hits a runner, the runner is out, the batter gets 1st, and the play is dead.

Really....the guy is out, like even if he doesn't even see it coming? What is the ball just nicks a guy and keeps on going?

This is the reason why runners always lead off third in foul territory - if they are hit with the ball it is just a foul ball, not an out.

What if he was hit while on base?

Yup ....Exactly correct.
Too bad for the prick who got in the way...

OK I have a second question...if an outfielder jumps to catch a ball as it goes over the fence, and catches the ball, but he too goes over the fence, is it an out or a home run?

I would assume an out, just like a foul ball when the fielder goes into the stands but comes out with it. be interesting to find out for sure.

That's correct, it works like a foul ball. As long as the ball was caught before the player came down out of play it would be an out. But once you were established as out of play you'd no longer be able to catch it for an out.

What if he was hit while on base?
As long as he is touching the base when hit by the batted ball, he is safe.
